If you reduce the nutrients in your tank they won't multiply as fast. That should keep them in check. You could always put rubble barrier in place so that they are easier to remove. I find removing mushrooms once they've grown into the system a little tough to deal with as most effort would require re-aquascaping in order to remove them.
 
the proper way to get rid of them is to invite me over with my frag tools and they will magically disappear from your tank ;D
 
just snip them off with clean scissors and use weeding veil to attach to frag disks of rubble..give them a few days to a week to attach and remove the veil and sell/trade.

how bout cutting them off, and putting something over the root where they were growing so they don't regrow.... without light the newly cut roots should shrivel up and die pretty quickly, no?
