Long time ago was told ignore everything else and make sure your calcium and alk are in range. This could be why I have had better luck with more SPS corals. The current tank has been challenging to maintain calcium. Low compared to Alk and I dose for both; I also dose magnesium. Other problem...

Something seems off. If you close the holes on the silencer how is air getting in to help skim the water?

Agree, moving all at once would be less stressful. Still a few days should not be a big deal. I would guess parameters between tanks were way off causing this. It sucks.
