Removing silicone from glass is not a easy as it sounds. After you remove the bulk of it, there will be a residue that is not as easy to remove and will definitely be all over the tank if there is still water in it. As for just capping the bulkheads, would they not have to be perfectly clean to...
Reef rocks are the be all and end all of dry rock. Don't waste you time looking further.
However don't bother ordering online, take the time and drive to Ultra Corals and cherry pick your own.
Oh and if you only adding a little bit to an established system you will probably not need to cure first.
If I read everything right, you want to remove the overflow and seal the holes right. I guess you would silicone glass blanks over the holes, right? I can't see a way to do this without draining the system.

Welcome to the club. That cloudiness will clear up. Do you have a filter sock in the sump. When I set mine up it was cloudy also and the dock was able to pull some of that stuff out, of course I had to clean it a lot though.
