I don't know how long your tank has been setup but so long as it has cycled and you have some algae and other waste they are very hardy. A month or two should be fine as tbone said.

Don't worry about switching the pump around. My skimmer is the same with the gate valve at the bottom. Good thing about that is micro bubbles are zero. Not sure if that is the reason exactly as I have a recirculating skimmer but if it works ;).

I am always in favor of buying used rock....no curing needed(and we allllll know how patient you are ;)) you get a lot of free hitchhikers, and we don't use up resources which is what Marco Rock is doing. I am sure Phyl and Johns rocks won't get thrown away but still conservation is good.
