Mark, I’m curious about your ATO. What electrical components of the ATO are in your sump? I would think it is just a float switch. Whose ATO are you using? Most float switches we use have a low voltage DC current that goes to a relay switch (Although AC120 volt float switches are available...

Ryan, the above response from Brian is the best and safest way to plug up the holes. You could try a piece of glass that is held and sealed with silicone (reef safe silicone), but I’d feel more comfortable...
My guess is a small volume of alk??? Water on its own has no buffering capability and therefore the pH will be dictated by whatever buffers you add. I would think a few drops of alk (or a pinch of baking soda), would do it.

I would first check to see that the glass was not tempered….easy to do using THIS simple test.
I used a pair of polarized sunglasses and a netbook computer.
Once you verify non-tempered glass, drill away.
As far as the old holes, leave the bulkheads there and put in plugs….either threaded...

One minor little correction....with AC (alternating current) it doesn't matter which one goes in the tank and which one goes to ground.....red / black....black / red....it doesn't matter.
