It is VERY common/natural for the corals to all close up when the lights go off. If you're using a timer it is even more likely because they know when it is going to get dark.
It will climb up higher if it isn't able to expand and be happy. That said I've taken nem's out of the water when necessary to get them off of rock and they've always done just fine, even though the chopping, chiseling and hammering.
Green would probably do fine, even with stock light. It isn't a very demanding coral, IME. No offense intended, but I can't believe anyone would sell hydno frags that small.

If you plan to re-mount the pom-pom I would try to make sure to carve a bit of the disk/plug as well so that you have something to glue. Leathers, softies and shrooms need to attach on their own (and there are many ways to accomplish this). Gluing to their flesh isn't an option.

2" or so is probably a good depth, I think 1" will not be quite enough. I'm not sure what I have on the outter thirds of the tank (the center is bare bottom/snail shell). I use a cuke to keep the sand clean. He does a great job!
