with the mrc - you could put a bulkhead in the left side - (for your pump for the skimmer). Overflows will drop in that section. Go thru the baffles to your return.
The return should be T'd off so that a small amount is put back into your refugium, which will overflow thru the teeth back into...
i believe polyfiber and carbon can be used. Look - I claim not to a scientist and have never seen or done trial studies timing how long it might take for copper to leach from silicone. Best you can do is keep carbon/polyfiber on hand in a used tank if you suspect prior use of copper.

how big is the tank? the neon goby should be no trouble at all - they are so tiny. If anything i might be concerned about having two different blenny species.

For sps tanks there can never be too much flow. One can increase flow by either using bigger powerheads - folks prefer hydor koralias over the maxijets. The maxis push water in a straight kind of line - which is gnerally not what you get on the reefs. This is referred to as "laminar flow".
