According to Sanjay, par on the Reeflux is 120 and it is 125 on the Helios 20K (on the EVC Electronic ballast, one of the few the bulbs had in common). The spectral plots are nearly identical. Interesting. The Helios 12.5K bulb is only 121 par. I was expecting it to be more. Hmm.

Looks fine for 3 weeks. Diatoms (light brown dusty look to rock/sand) will likely burn itself out over the next few weeks. While you could siphon it out, most find that step not to be necessary. It will feed on the nutrients and disappear if left alone.

They were the fans that were installed in the hood when we got it from Keith. I don't know what they were. We replaced them with the IC fans and have put up with the noise ever since.

Rock looks good to me. I don't see anything about the brown colors that would make me think twice, especially if your tank is under 3 months old. If you could back up a bit and take a picture straight through the glass that would help.
It might settle faster, but then it would just kick back up and the lack of flow would be a BAD thing. If the tank is just cycling (and there are no fish in there), an ammonia source will help it settle as the bacteria weighs down the sand. A little bit of food daily might help that along...
