5lb pull force isn't going to be enough. The smallest magnets I have found that work have 19 lbs of pull force. If you want to use them on your over flow box I would suggest something 33-35 lbs pull force.
And yes you will need to encase the magnets in epoxy or else they will rust.

Diatoms are a normal part of a newer tank and yes 9 months is still new. The best thing to do is leave them be and let them run their course. The more you mess with them the longer it will take for them to go away. Yes it is unsightly but they should go away in 2-3 weeks if you let them.
What is your magnesium level? You won't get a reading for nitrates or phosphates because the algae is using them up as fast as they are produced. What are you feeding the fish and corals?

As far as I know they don't make a cover for the overflow box. I have an Oceanic reef ready and it didn't come with a cap. You may be able to make something out of black acrylic though.
